It is simply to mess the batter up, to break up his or her concentration.This is used in little leagues by players. It is said to make the batter think about swinging at the pitch when it is coming. In reality, at the major league level, it should not bother a player at all. Most of the time, they can't even hear noise coming from the crowd. They can block it out. Kind of like a basketball player shooting a free throw with the waving objects in the background.

Well, you kind of learn to do that when you're a kid, playing Little League (or the girly equivalent, softball league), just to distract the batter.
