The only time that an official scorer can communicate with the umpires on the field (and thus affect the outcome of a game) is when teams change sides before three outs are made.

In the event that a batter bats out of turn, the scorer has a set of rules he(she) must follow to record the incident, but under no circumstances is the scorer allowed to notify the umpiring crew of the mistake. If the mistake is not caught by the umpires when the game ends, then it would be up to the league office to make a decision on the game's outcome. In this case, the official scorer's game notes would be considered, but the scorer himself(herself) would not actually affect the game's outcome - that decision is left to the league president.
