The main difference is the fact that in the National league the pitchers have to hit, and in the American league they don't. Both leagues still have nine hitters in their lineups, so American league teams have a designated hitter or DH. The DH is a player that gets to be in the batting order but doesn't have to play in the field. American league teams don't need to have a DH though. They may decide to have the pitcher hit, but I don't think that has ever happened.
When teams play inter league games, that is games between a national league team and an american league team the DH rule is decided by where the game is played. If the home team is in the American league both teams use a DH. If the home team is in the National league neither teams uses a DH and both pitchers have to hit.
Also the national league has two more teams than the american league, because every division has five teams except for the American league West division which has four, and the National league Central which has six.

The National League is the only professional baseball league in the world to have NOT adopted the designated hitter rule. Interestingly, that rule was first suggested in the 1930's, by Branch Rickey (yes, the same Branch Rickey, of Jackie Robinson, batting helmets and farm systems), when he was GM of the NL St Louis Cardinals.

There are also a few minor rule differences, but they don't have any real impact on the playing of the game.

There's a little difference between how teams typically structure lineups. In the NL teams generally front load their power and all of the offense is concentrated around the 3-6 spots. In the AL teams will spread out their good power and contact hitting 1-9 to make it more even, beacuse they dont' have to work around the 9 spot pitcher.

Also, for whatever reason, it appears that great NL starting pitchers tend to be guys with dominating fastballs, but less reliance on softer breaking stuff. In the AL, fastballers typically have trouble without complementary pitches, but softer junkball throwers tend to be effective. This is why I believe Josh Beckett was unsuccessful last year and why Randy Johnson was also less successful once his slider got less effective.

The stupid DH. I find American League baseball very boring because of the DH. Not a lot of sacrificing, hit and run, double switches going on in the AL. Gimme good ol' National League ball any day of the week.
