This answer really depends on what you go by. If you go by all time, then Princeton and Yale both claim 24. However the last of these titles came in 1927 for Yale, and 1935 for Princeton. Most sources no longer consider these aslegitimate, and are highly debated. In 1936 the Associated Press started rankings. By their stats the top five are:

The Coaches Poll, which started in 1950, has claimed these are their top 5:

As you can tell College Football Championships are a VERY jumbled, HIGHLY debated mess. So I guess it comes down to picking your favorite set of rankings and running with it :)
