The answer to your question depends on what you mean.If stomach ache = upset stomach, nausea, etc,
This is primarily an imbalance or a deficiency in your system. Too little water, too much water, too little food, too much food, too little sleep, too much dairy, etc etc.
To combat the chronic need to find a bathroom and more or less purge your insides, you will need to experiment a bit and find out what causes your problem. For me it was almost always a combination of high sugar foods and dairy products. Once I altered my diet the problem went away (for the most part). All runners, at some time or another experience upset stomach problems. It is part of running hard.
Now, if you are talking about stomach cramps or side stitches or whatever. That is usually caused by lack of water, eating too close to running or other deficiencies. If you are a competitive runner you will have to run through these things. to help prevent them, space your runs apart from your meals to give you body time to absorb the energy. Drink plenty of water in the days and hours before your run so your are properly hydrated. Strengthen your core and trunk muscles and train them for endurance. This will help keeping things from knotting up when you get to running and your bloodflow increases throughout your digestive system (to get more energy to your body)

Thats not your stomach aching, those are your abs that are burning. Basically you need to remeber when you run your body uses all of your muscles to make you run. Your legs are extensions of your upper torso, therefor, When your out jogging/running make sure to stretch your abs out good.Any tips on how to run faster?
it could be a couple things,dehydration, lack of potassium, too much fat in your stomache.
dont eat anything heavy before running.
drink plenty of water
breathe properly
eat some potassium, like a banana, before you run

it is actually a good thing that your stomach is aching. since you use many muscles to run, that is actually your abs burning because you have been working them.Well, if you are talking about worse than sore muscles pain, it could be because you ate too much before you ran and didn't give it time to digest.
If you are talking about just being really tired then either you didn't drink enough water and didn't have enough foods to give you energy (at least over an hour before you run) OR your abs are just not in good shape. Do leg lifts and some crunches if you think you have weak abs. It might hurt the day after but eventually if wont bother you anymore.
And if you are just talking about a stitch or cramp, get off of soft drinks and drink more water.
